Hey Salmonator,
We always clean the green stuff out of the cockles before we grind and store. Same with gapers and razors which are wonderful fried. Cockles are a little too tough to fry for me but grind them up and they make the best chowder! It's alot of work to clean them, especially if you get 4-6 limits but its worth it.
