So I have the clam shell, the wiring clamps and the epoxy, I drill a hole in my boat above the water line, epoxy then clamshell over the top.
My boat is a 20' open super vee and I am mounting in the right rear.
My questions are:
1. what do people do with all the extra cable.
2. rivets or screws for the wiring clamps and the clamshell?
Any help is appreciated.

I would screw the clam shell on and I wouldn't use epoxy, because you someday may have to replace the transducer, use silicone to seal it up. Also for the extra cable, I just bundle it up and put a zip tie or 2 around it to keep it bundled up. Though both of my boats are long enough I didn't have much wire left over after running it up to the forward helm, where you will have quite a bit left over in an open boat, but I would still just zip tie up the bundle out of the way.

Bigcss has it right. Though instead of a clam shell I would use a Transducer wire through-hull cap. It gives you a much more 'water tight' seal and cuts down on the amount of 1141 you have to use.
Stevens Marine sells those caps with the screws.
