If I had two holes about 1/4 - 3/8" in size that I wanted to fill, would there be a preferred way to do this? Can it even be done, short of welding in a plug or something?

The best way would be to weld them and the grind down the welds to match. Locate someone with a welder to do this, sheet metal place, machine shop, etc. Holes that small it shouldn't be to expensive.
